Brain Fog and the Gut-Brain Axis: How Gut Health Affects Mental Clarity
What’s really going on when our thinking isn’t clear?
Brain fog is one of those things people struggle to describe, but they know exactly what it feels like. Your thinking is slower. You can’t focus properly. Words don’t come easily. Your memory feels unreliable. You’re not confused, but you’re not clear either.
It’s often dismissed by medical professionals because it’s not a formal diagnosis, but that doesn’t make it insignificant. In many cases, it’s one of the earliest signs that something in the body is not functioning as well as it could be.
To understand brain fog properly, we must look beyond the brain itself.
There is a constant communication system in the body called the gut-brain axis. This is a two-way connection between the gut and the brain, involving the nervous system, immune system, hormones, and the bacteria living in the digestive tract. The gut is not just responsible for digestion. It also plays a major role in regulating inflammation, producing neurotransmitters, and sending signals to the brain.
When the gut is functioning well, this communication is smooth. When it isn’t, the brain can often be affected.
A large portion of the body’s serotonin is produced in the gut, and while it is made by cells in the gut lining, the microbiome plays an important role in regulating that process. This is one of the ways the gut can influence mood, focus, and overall brain function. If the balance of bacteria is disrupted, or if the gut lining becomes compromised, the signals being sent to the brain can change. This can contribute to low mood, poor concentration, and the kind of mental fatigue people describe as brain fog.
Another important factor is inflammation. When the gut is irritated or damaged, inflammatory signals can move through the body and reach the brain. Even low levels of ongoing inflammation can affect how clearly you think, how well you concentrate, and how much mental energy you have.
This is where the idea of increased intestinal permeability, often referred to as “leaky gut,” becomes relevant. When the gut lining is compromised, substances that would normally stay within the digestive tract can pass into the bloodstream. The immune system reacts to this, and that reaction contributes to systemic inflammation. The brain is particularly sensitive to this kind of environment.
There is also increasing awareness around the role of environmental exposures in gut and brain health. This includes things like pesticide residues, food additives, and low-level exposure to heavy metals. While the exact impact of these on brain fog is still being explored, what is better understood is their effect on the gut. These exposures can influence the balance of the microbiome, place additional demand on the body’s detoxification pathways, and contribute to low-grade inflammation. Over time, this can disrupt the communication between the gut and the brain. The cumulative effect of this exposure alongside diet, stress, and lifestyle, may be enough to shift the body away from optimal function.
Energy production also plays a role. The brain requires a significant amount of energy to function properly, and that energy is produced by mitochondria within the cells. If the body is under stress, inflamed, or not absorbing nutrients effectively, mitochondrial function can be affected. When that happens, the brain does not get the energy it needs, and mental clarity suffers.
Diet has a direct impact on all of this.
Foods that are highly processed, high in refined sugar, or based on rapidly absorbed carbohydrates tend to destabilise blood sugar, disrupt the gut microbiome, and promote inflammation. This combination alone can create the conditions for brain fog. Alcohol can have a similar effect, particularly when used regularly, as it irritates the gut lining and affects both sleep and cognitive function. For some people, specific foods such as gluten or dairy may also contribute, not because they are inherently harmful, but because they are not well tolerated by that individual. When a food is not tolerated, it can create a low level immune response that feeds into the same cycle of inflammation and impaired gut function.
On the other side of this, there are foods that actively support clarity.
A diet based on whole, unprocessed foods can provide a solid foundation. Fibre from vegetables, fruit, legumes, and whole grains feeds beneficial gut bacteria, helping to restore balance in the microbiome. Healthy fats, particularly those found in olive, avocado and coconut oils, animal fats and oily fish, support brain structure and function. Protein provides the amino acids needed to produce neurotransmitters, which directly affect focus, mood, and mental energy. ( Just a note here: in my humble opinion there is no such thing as one size fits all dietary advice. Personally I do not eat grains or legumes, and that is because my body does better without them. Some people thrive on them. I always recommend learning to listen to YOUR body. You will learn what it likes best).
Fermented foods such as yoghurt, kefir, sauerkraut, and kimchi can help support microbial diversity in the gut, which in turn strengthens the gut-brain connection. Even small, regular amounts can be beneficial. Cooked vegetables are often easier to tolerate than raw when the gut is under strain, and they still provide the nutrients and fibre needed for repair.
There are also certain foods that are particularly useful when the gut lining needs support. Slow-cooked bone broths provide amino acids that help maintain the integrity of the gut wall. Soft, easy-to-digest meals reduce the workload on the digestive system while it is recovering. This is less about restriction and more about giving the gut the conditions it needs to repair.
Sleep and stress sit alongside diet as key influences. Chronic stress alters gut function, affects microbial balance, and increases inflammation. Poor sleep reduces the brain’s ability to recover and impairs cognitive function directly. Even with a good diet, these two factors can maintain brain fog if they are not addressed.
From an herbal perspective, the approach is not to stimulate the brain artificially, but to support the systems that influence it.
Herbs that calm the nervous system can reduce the constant background stress that contributes to mental fatigue. Melissa officinalis works gently to settle the nervous system while also supporting digestion. Tulsi helps the body adapt to stress and improves resilience over time. Skullcap is particularly useful where the mind feels overstimulated but tired at the same time.
At the same time, herbs that support the digestive system and the gut lining can address the underlying drivers of brain fog. Marshmallow root provides a soothing, protective effect on the gut lining, helping to reduce irritation. Calendula supports tissue repair and helps moderate inflammation within the digestive tract. Ginger improves digestion and circulation, which supports nutrient absorption and reduces the stagnation that can contribute to both gut symptoms and mental dullness.
When these approaches are combined, the effect is cumulative. The nervous system settles, the gut begins to repair, inflammation reduces, and energy production improves. As those systems stabilise, the brain is no longer working against the rest of the body.
Brain fog is not random. It is a response to what is happening internally. When you understand the connection between the gut and the brain, it becomes clear why mental clarity is affected by digestion, inflammation, stress, and diet.
Improving it is not about a single intervention. It is about restoring function across all the systems involved.
And when those systems begin to work properly again, clarity tends to return with them.
